Hey mcole. Sorry about the delay in response. You can't add additional milestones, at least not the completion bar UI for milestones. Only the current milestone that is due next will be displayed there.
You can create ticket bins for milestones using saves searches, such as milestone:"Milestone Name" state:open which will save a ticket bin for that milestones open counter.
