So now that I'm a paying member, I've noticed a couple of things about handling multiple projects.

While I can link a Ticket within a project, I've noticed there's no way to link one to a separate project. I run into things where projects that share code really need to link tickets occasionally.

Along the same lines, milestones are quite often shared between projects for the same reasons. Being able to toss in links there would be extremely useful as well. (Being able to link them within a project could definitely have its uses as well.)

Different request, but related, can we get more info form a link? Having a ticket number that's a link is only somewhat more useful than just the number. It really needs to show more information. For example: Typing #56 in the tracker would spit out "(#56) Add better error handling to sub module x" and underline the whole thing. If the ticket is a link to another project, it should include the project name as well. A similar implementation would work for milestone linking.
