Is there a way to delete a milestone or replace a milestone with a new one?

Yes, the option to delete milestones is available on the milestone's overview page.
I'm not sure what you mean about replacing a milestone with a new one, but if you're referring to the milestone that appears at the top of the navigation that is determined by what is considered the "current" milestone. If you have scheduled milestones that is determined by their due dates.
